I am going to post in the feature request section since the current model (as used by Reaper and FL Studio too) isn't optimum for using multiple MIDI controllers (I have 4).

Can I just ask for confirmation that all connected MIDI devices are treated as one by Usine for MIDI Learn purposes? I am thinking that since Usine is such a flexible environment that learning per device and an option to automatically filter messages assigned to control something would make it a mor...

Cool, that sounds like good advice - that would have saved me a lot of confusion.

It turns out that MIDI learning while the looper was playing was causing the problem. It must have been learning one of the notes in the sequence after the one I pressed, this is why it kept resetting (I think anyway). It works with key learn and MIDI learn when stopped.
