On most updates, can we just replace the UsineMain.exe instead of the entire package?

it's true for most small release.
but sometime it's not because the library or the modules list can change.
With leVraibernardo, the web master, we plan to create a simplified Update procedure over Internet.
Also another alternative should be to save the setup from the old version and reload-it in the new one.

How about an option for storing the personal settings/preferences alternatively in Documents and settings/ application data like other programs do, so they wouldn't get overwriten when installing a new version.

Just an idea...

nooo.. its good idea that usine has all files in one place and no instaler. moving setup files to documents and settings folder would make it less portable.

maybe there should be small update pack only with updated files and without setup files etc..
