Is there a way to hide sub data inlets/outlets from the top view of a sub-patch without nesting it inside of another sub-patch?

No.

I hope this capability will show up in some later version, but it seems that it's very difficult to change--I've asked several times. There would certainly be some backwards compatibility issues to address.
