This has probably been mentioned before somewhere (though i can't find), but I find it extremely frustrating that just about everywhere in HH, if you click anything, for instance a setting like a checkbox or a patch enable button, you have to mouse away from it and back before you can click it again. Why is this? it's unlike any other software ever that I've seen. Is it on purpose or is it a bug and if the latter, when will it be fixed?

I've actually never noticed this, but yes, click doesn't work if you don't move the cursor from the spot of previous click. But doubleclick does work.

not confirmed.
it's just a timeout delay to ensure that it's not a double click, or a protection for touch screens if you have one.
This timeout can be changed by the system (win,osx) : double-click speed.
